My character for this. If you can't read italicized arial, get your eyes checked.
Now, there's some things we really need to get done before we start. For instance, battle formulae. We could either use two seperate ones for physical and magical attacks, or just use one that includes strength for physicals and intelligence for spells. We'll also need to have powers of different spells and weapons, since a plastic butter knife obviously wouldn't have the same power as a flame-enchanted diamond chainsaw, or something.
Another thing that was already mentioned is weapon mastery. PoC said intelligence determined how quickly we could become better with weapons. I think there should be a hidden stat called "weapon experience," which would be at a different value for every different weapon. We could gain weapon exp. based not only on intelligence, but also how much damage we deal with an attack, so high strength-low intelligence classes would have something to compensate. When weapon exp. reached a certain amount, the power of that one weapon would increase by 10% or something, as well as a 2% power increase for all different weapons of the same general group, like all swords, axes, bows, etc.
Another thing, what happens if a non-tamer beats a pokémon boss like kyogrouquaza or whatever? The tamer gets a new party member, which even a lot of exp, mopney and a rare item would compensate for, since it wouldn't be usable in every battle as a super dominater powerhouse. This is my thoughts: summons. A summon would be a character or creature that can be used once per whatever time period depending upon strength, provided you're not battling themselves. Summons would require a lot of mana for classes that don't rely on summoning, so demonologists would get a nice cut to the cost. Summons would have a set list of moves that either you could choose, or it would be randomized which one it uses. Maybe your standing with the character/creature would determine whether it decides what to do or if you do.
Another suggestion I have (this is long!) is rivals, because this is mostly pokémon anyways. Rivals would be characters, either NPC or from some nonexistant account on the web, that your character fights every so often. I'm hoping there wouldn't be some stupid rule, like "your character has to be of the opposite faction!," because if someone chose a sibling or friend to their character, they could team up at certain points. It would probably be best if there was at least one boss battle between rival fights, so we don't have just comic after comic of the same two people fighting. Comics could be made showing the rivals in their adventure for fun/humour/action/filler/cool side story or whatever, and the gold/exp./items wouldn't be collected by the character whose rival is shown.

The Essences I mentioned in the Dungeons comic enables Shifters to transform into formes similar to the owners of the essences, and all other players can learn 1 (or more) spells related to the essence. For example, the Essence of Earth (from Groudon) can teach the person who gets the essence Earthquake, Fire Blast, ETC. Get me?

@ PoC: awesome, that works.
@ Spark: It's a warrior! It's a mage! It's... a Paladin with magic that doesn't suck! (EDIT: four. real lot o' battle mages.)
@ Everyone: the battle formula's a really important thing we need to make. My suggestion is modifying a formula from a real RPG, since we can choose it based on how much damage we want to deal, and how many variables we want to include, since serialized games will have had time to work things out for their own games.

@ StU: Congrats, you figured it out.
@ PoC: If there's no one else to do it, I'll make the formula, but anyone could make it, really. I'll work on some tonight and post/PM the formulae that work best by Tuesday at the latest, I'll try for tomorrow (sunday).
